Is it possible to configure and integrate the Mender client with a custom server by only modifying the mender.conf file, or are there other requirements, such as tokens, to consider?

What do you mean by a “custom” server? If you’re talking about creating a replacement of the Mender Backend, please see my answer at Mender-Client4 Integration with Custom Server Boîte de réception.
If it means that you are self-hosting the open source version, then all you need to adjust is the mender.conf file, yes.
